Setting Allocation Unit Size of System & Boot partition to greater than default 4KB

I booted a system with win7/win2008R2 DVD that had a 500 gb unpartitioned HDD & instead of proceeding to install I choose the repair option & the command prompt. Then I ran the DiskPart utility to manually create a 100mb active primary partition to be used as system partition & another large primary partition to be used as boot partition.

Both the partition were formatted with allocation unit size set to 64KB. Existing the comand prompt & returning to install the OS the setup wouldn't allow me to choose the larger partition to be selected for installation without formatting it. Nevertheless I then selected the large partition, formatted it & completed the installation.

After the installation it was very obvious that that the default boot partition allocation unit size was 4kb & strangely the 100 mb partition was left intact without been used, though its allocation unit size was 64kb. The installing actually made the large partition both as the system & boot partition with the Bootmgr & the BCD file on it.

I wish to achieve the following.

How can we set the Allocation Unit Size of System & Boot partition to greater than default 4KB while installing windows 2008 R2 or windows 7 Enterprise?
