Restoring OS 2008 Std x86 sp2

I have a server that I need to save, its actually my development server and I have numerous tools installed I need to preserve. 

Cloning the drive to create a backup started this scenario. Unknown at the time, the target was failing.  The source failed  and the target ran a couple days, then windows died.  Checkdsk on the cloned drive had sectors missing.  I have the server running now, I created a second instance and copied the bad files from it over and recreated the mbr...  I also used the new instance to reset the security.  (icacls c:\windows...)   I then tried to re-install the os using update, which failed and rolled off.   I then ran KB947821 (twice) and it is coming back with "Unavailable repair files" in winsxs\manifests and \servicing\packages  Many of the files I can grab from the instance I stood up, however, there are a couple of KB that are now rolled up and wont apply to the new instance; hence I cannot find some of the files the system update readiness tool is reporting.  

EX: manifests\x86_microsoft-windows-i..etexplorer-optional_31bf.....  this is KB2761451 which installed in nov/2012.  I can get the windows update msu again from download.microsoft, however, windows update says this is no longer for my system. 

Is this now to a point to try re-installing the os, it will take 3-4 hours for an answer, and if it does fail again, what options do I have to save this server?
